When I view the actual image for a 5D linked RAW + Jpeg in portrait orientation, the image shows in Landscape orientation

This happens if the image data in the JPEG has been rotated. For raw+JPEG to work properly the JPEG file must only be rotated using the EXIF orientation and be in sync with the raw file. This is because there is no way to know which way the JPEG has been rotated other than by reading the EXIF orientation. This means you shouldn't use the JPEG auto rotate option in Downloader Pro if you are shooting in raw+JPEG mode and wish to link them in BreezeBrowser Pro.

BTW the 5D raw files contain a 2496x1664 preview JPEG which can be extracted using BBPro. This is appears to be the same as small, fine JPEGs and so there doesn't seem to be any point in shooting raw+small JPEGs.
